Henri You are right with the direct 5v configuration.

You can supply a regulated 5v direct to the logic via pin 4 (+5) and pin 5 (gnd).
Then give P00 and P13 whatever voltage you want.

For your setup this may be the way to go as you already have the 5v from the ATX power supply already there.

Basically it depends on where your boards will be set up as to what power option you will choose to use.

The above setups for K1 pinouts with jumper wires would mainly be fore where it is not practical for supplying the logic direct with 5v eg a long cable run or if the board is used in a remote location like the roof.

The P12R can be supplied any voltage up to 36v. This depends on the lights you will be running. Lets use the 12v as an example

You would supply the lights with 12v via P00 and P13. You can then use the pin outs on K1 to extract power for the logic for the board to run. So K1 will take that 12v and convert it down to 5v via the p12r's on board regulator.
To do this you would connect pin 1 to pin 2 and pin 3 to pin 4 on K1 with a jumper wire as pictured above.
This will power the light strings and the board all in one hit.
It is very simple. just use an offcut of wire just as I did in the above pictures.

Edit. Peter check out the video on the setup of the DR4 in lightshow pro by Dmoore
Its exactly the same :)
