F16v5 - low voltage outputs 9 to 16

From what I know (and please correct me if I am wrong), V1 and V2 are independent from each other, hence why I have disconnected V1 while diagnosing this fault.
That's correct. You do not need any power going to V1 for ports 9-16 to work. V2 is needed to boot the board if not using Vext (see below)

I Ben thought that maybe the connector for V2 was damaged, and I did a resistance check between this connector and the back of the pcb (the traces were fine).
The easiest way to tell if this is the case is to have the voltage switch set to 7-13V as you do, and to set the board to be powered from V2, again, what you have. If the input terminal was busted, the board wouldnt even power up.

That’s the moment that ports 9-16 all showed fault lights at the same time.
Those fault lights just mean the fuses are not active. The F16v5 has E-Fuse outputs. As Burnt said, they activate when data is being sent. Now, if you've got test mode activated - that would activate those ports - but ONLY if you have pixels configured on the outputs page.
What is the configuration of the pixels on ports 9-16?

I also note that your screenshot says you're running the falcon in remote mode. This is almost always _not_ want you want, unless if you intend to be loading sequenences onto a SD card and syncing. You will want it set to DDP mode (or E1.31/Artnet mode) if receiving data from your show player. That _shouldnt_ affect what you're seeing above though.
