window 1 ends at 41:309 and window 2 starts at 41:1 and ends at 41:309
shouldn't window 2 start at 41:310 or 42:1
and then window 3 43:1
 
Those channel and universes are a bit messed up. Each window seems to use 759 channels (24 LED top, 103 LED left, 23 LED bottom, 103 LED right = 253LEDs = 759 channels), so you could do 41:1 to 42:249 (510 channels on 41, 249 on 42), window 2 43:1 to 44:249, window 3 45:1 to 46:249. Gutter left is 692 so 47:1 to 48:182
 
So maybe it should be 23 + 103 + 24 = 150 pixels.

Therefore 450 Channels......

So
Window 1 - 41:1
Window 2 - 41:390
Window 3 - 42:330
 
the 103 LED is for both sides
The channel count in xlights is 759 which is 103 LEDs on each side. If it's 103 LEDS across both sides (51 left and 52 right) then you need to change that element so the channel count is 450 rather than 759.
 
fixed it so now there are no overlaps but when a sequence is played, half of window 3 doesn't work
The picture you've attached is the old one - which shows overlaps between the windows and also the Gutter Left.

Take close note of the universe and start and end channels for each element. With the pic you've attached the channels 1 to 309 in universe 41 overlap from window 1 and 2. 1 to 309 in universe 42 overlap from window 2 to 3 and 1 to 309 in universe 44 overlap from window 3 to gutter left.
 
Your windows now only have 396 channels - or 132 pixels. Before they had way more than that. I would suggest you write down each element in order of connection, and then how many pixels each has. Keeping in mind 510 channels per universe (or 170 pixels), then you can work out how many channels and universes per element. Right now I think you are making some changes here and there to get it working, but all it's doing is breaking something else.

List them all out here in a post and we can help with the start and end channels for all of them, just make sure you get the right number of pixels.
