OK so I came across the problem again in another sequence, and it was really bugging me so I made a new layout with only arches and nothing else to play around with it.
It turns out if I use the VU meter effect with "Timing event bar" and certain render styles like single line (and the variants) then xlights calculates the number of lights per arch perfectly and they line up with whole arches to the end of the run. However, if I use default render style, and most others, then xlights has that weird offset that I showed above, which gets worse the further along the arches.
Strange, may be a bug, may be my misunderstanding, but at least I have an easy solution now.
