You should not connect the positive outputs between multiple power supplies; this was likely to be the cause of the problem that you just solved.
Can you describe the new flickering problem in more detail? Where is the first flickering pixel and the last working one on that controller output? If there is a long distance of wire between them then I suspect that you need to add a null pixel. What type of null pixel are you using?
