Connect pigtails to controller?

Do you recommend attaching the pigtail to the controller then attach the pixel string to the pigtail?

Yes. And connect all of them with the same wiring pattern so that you can swap strings between controllers.
Female end on controller and male end on string.

And if by accident you wire one up differently, REDO it.
unlike me, I just thought that I would remember it, until this year when I spent ages trying to figure out why one of my elements wouldn't work.
Oh there it is, that bloody connecter I wired up different.
